If you shim the pump assembly so the drive shaft is perfectly centered with the mid shaft housing hole in the hull, that clearance should be acceptable.

Don't shorten the nose just contour the bottom edge more upward and it will put an end to your pearling. It's an easy mod that won't compromise the integrity of the hull.
