First you start off with the plug wires because thats the most important part,you cut the old plug wires back by the coil then you splice on some Blue automotive wire with some butt connectors ,clear nail polish and black elect tape,after you have done that the rest is easy.

Usually the cranking tests are for the stator but you are correct if the magnets were weak on the flywheel it would test low on cranking voltage as well.
