With an untuned exhaust, any amount of back pressure will cause a loss of power. All things considered, Yamaha probably made it larger to lower the pitch of the exhaust sound.
The difference is minimal if you are running a stock Superjet exhaust. An aftermarket pipe needs to build some back pressure before it can work. Opening the exhaust after the pipe just makes noise.
