Just my opinion but if you start with way too much motor or ski you are going to be doing a lot more swimming than riding.

What are the engine and electronics out of, are they mismatched, I do recall that the ZXI electronics are different from everything else, if any of that stuff is from a ZXI you have to have the whole setup to make it work

Yes you have to have bolts in those holes, they hold the crankcase together

Have you tried an different spark plug in the front cylinder, Yeah , yeah I know , trust me I know, but I have seen NKG plugs be bad before right out of the box, by swapping the spark plug leads you have basically eliminated most of the rest of the ignition as a failure point.

You sure the engine isn't seizing up, the more and more frequent intervals are sounding like it may be engine seizures

I see different sizes of shims like that all the time here , that is why you mark where the shims go when you remove them.

You can't check restriction with air, air will flow through the tiniest of openings water however will not, at least not at any volume, I would check the fitting and hose on the pump to the hull, I don't know about where you live but here Dirt daubers will build a nest in any tiny hole they can...
