Tuning question
Jetting looks ok but you are most likely over propped. I had a few of those 650 motors with that setup. the stock waterbox is really restrictive and that pipe puts a lot of water in the exhaust. -

If you look close while riding fast, there not even in the water...my theory is unless your rear bond rail is cut out, the water hitting it forces causes the wobble from side to side. -

Did you check in carb filters? be sure and run fuel straight from the tank to the carbs (inline filter ok) and eliminate the reserve switch.
