Yes it should work the cdi is the only difference and they are interchangeable everything else swaps around. Having yamaha 62t and 61x motor parts is such an advantage its nice you can always frankenstein something that runs.

Ball Hone to sand casting flaws ,polish some helps. A drum sander to open up bore On the manifold and port match It. Kinda crude but works I ordered a ball hone online and got a drum sander from harbor freight. Probably not in Canada though

I dont think the cdi change would affect jetting much. Kinda sounds like it may be something in the stator if it runs poorly when it warms up the exciter coil could be broke down and have those symptoms and be hard to fix unless you can change out the stator. sometimes water get under the cover...
I use rtv And a gasket then maybe reuse the gasket once ,maybe. When you get water under the cover it ruins the bendix and isnt good for the stator flywheel either.A new gasket and sealing up the starter with 1211 while assembling is my 2cents.
