You probably better pull the top end. That went on for a while with no cooling. I bet your rings are blueish and brittle, just waiting to break and wreak havoc next time out. I wouldn't trust it without at least an inspection.
Yes, it will cause little hot spots all over the head which could cause detonation. Replace the domes, have a machine shop recut the domes, or find another head.
On my own machines I don't ever put a Yamaha cylinder back on without cleaning up the horrible factory sleeve to port match, it's a disgrace. It makes a noticeable difference in overall power.

You just have to try them. I'm 6'7" and have ridden motorcross bikes and sport quads most of my life. But on the Superjet the straight bars kill my wrists. I prefer some angle.
It shouldn't look like that. Your dealer should be able to send pics to a rep and get something done about it. I would stress that I'm worried about a possible safety issue. What if it starts flaking off leaving sharp edges that could injure someone. "We" don't want a lawsuit on our hands.
