you might have some high or low spots in your hood. before you go buying a new seal a simple way to check is to put a bright flashlight in the engine compartment and put you hood back on like normal and see if you see any light shining threw

do you have stock exhaust or aftermarket? if aftermarket do you know what type?

I have had a some similar issue like this before but mine ended up being the stator was bad but my 2 cents if it helps explain some things that jumper is needed since the stators are differant from a 61x and a 62T and yamaha switched the ends so you could only put a 61x cdi with a 61x stator...
