Trust me in that I'm only trying to be helpful and I am not criticizing you, but based on the questions that you are asking I think you need to be working closely with someone who has worked on a Yamaha electrical system before. To properly troubleshoot this, you should have a multimeter (simple needle type is fine) and it would help to have the Yamaha Service Guide too (for the schematic).
With these in hand, using the multimeter, you can check the operation of the starter switch in a matter of a few seconds.
Where you cut the wires for the start switch. I would suggest to either recut and install heat-shrink tubing or get a set of waterproof connectors like the ones used on the CDI inside the electrical box, especially if you are in a salt environment. You can get these connectors from
