Super Jet runs great on land, but not in the water. who can give me a check list?

First off I have a bone stock 61x/61x single carb motor i swapped into my sn last year (650 swap). Engine is bone stock never tore down. Ran great last year, shortned the rear and rebuilt tray over winter. rode it 2 times (just yesterday) this year with no issues at all. I premix 40:1

It will run great on the stand, fire right up without the choke. put it in water, it feels like its running on 1 cyclinder (sometime like it cuts in and out like its about to foul a plug) and if you try to crack it open at all it dies. everytime it dies it wont restart. then ill pull the plugs out throw a different set in and it will fire right up and run good. the second it hits water back to running like crap and die again. i got fed up and packed up and came home. right when i got home (20 minute drive) tried cranking it it no go, so i put the original plugs back in and boom fired right up. I drained the bottom 2 gallons out into glass jugs, no water. no water in fuel separator. I cut back the plugwires about 1/4" and looked good (cut them back one last year from burning out). Took it down the road to a small pond before dark, still ran like crap. it died and wouldnt start. took it home, tried starting it at home without touching it and nothing, pulled the plugs ran inside and looked at them in the light, looked wet with fuel (no water droplets). I didnt clean them or blow on them left them the way they were and check for spark. they sparked so i put them back in and bam fired right up and ran perfect. WTF!!!!

i got pissed so i cleaned the carb to calm me down and just so i could absolutely rule that out lol, it was due had some crap in the filter after the pump. still runs good after that but havent put it back in the water.

I havent checked compression yet if anyone is wondering, but it sounds good and feels good to the thumb.

what do i try next??

That could be a wide variety of problems. A motor will seemingly run fine without any load (out of the water), but have big problems with a load (on the water).
The carburetors may have some fuel blockage somewhere.
The compression may be low.
Water could be leaking from the cooling passages into the motor.
There could be an exhaust leak.

Could be a ton of things.....Like Matt said....

I had the exact same problem last year and it ended up being a coil. I looked everywhere else first though and wasted a ton of time. I assumed the coil was good because I had spark. Not so much.....The spark was weak.
It would always start on the trailer but wouldn't start in the water. If I was lucky enough to get it started it ran like crap in the water. It felt like it was running on once cylinder and it felt like a coil issue, but I assumed because spart looked good that I had another problem.
