I picked up a SN and am currently reinforcing and prepping for paint. There are huge dents in the side of the top deck just in front of the bulkhead. They are from the molding process and are about 1/2 inch deep. Should I fill these with glass/epoxy resin and grind them down or could I scrape a mix of epoxy resin/microspheres? I would prefer to use the resin/sphere mix but am not sure how well a 1/2 thick pool of it would stay stuck to the hull when it starts flexing.

A 1/2" sounds huge. If you want it to be it's strongest use glass. For minor surface prep before paint you should use a filler ( thin skim coat )

for filling i would use 3M filler I think part # is 46006. Green and white can.

if you are really that worried about it the only way to really fix it would be to defoam it and pop the dents back out from the inside..i definitely wouldn't try to fill it...just run it

I definitely wouldn't try to fill them. You are just begging for your filler to crack and pop with the flexing of the hull.
Are they in front of the bulkhead or behind? It's very common for them to be behind the bulkhead. Mine was fine after re-foaming. I have even seen them get better or worse with temperature change.

Try heating that area up and hit it with a hammer on the inside.
Then reinforce the ski before it gets any worse.

I'm totally baffled why it's so much worse than every other hull I've seen. I'll probably just end up filling it with glass because it's so noticeable that it would be pointless to paint it without fixing it first. I would try the heat thing but I've already glassed the inside with biaxial.

If you get it hot enough you might be able to push it out and hold it until has cooled off. That or fill the ski with expanding foam until it pushes it out. NOT the 2 part stuff but the stuff in a can.
