You could try to dedicate one line to the pipe and have the exhaust be completely seperate. Then have the motor have two pissers. One pisser for the pipe.
How was the water temp coming out of the pissers? Were they pissing the whole time? Did you potentially loose a cooling in line at your pump.
Would this be your first jetski all together? Do you have any experience riding stand ups? Are you mechanically inclined or have "wrenching" abilities already?

On My tntv2 setups the jetting is always very close to b pipe. Sorry I can't help you with the water routing diagram. I don't know how those manifolds work. If it's anything like TNT you could try these. Sorry for my drawings
