As for your '94 SX, the factory limited pipe is the only pipe to run on your boat. You can get decent money for your dry pipe, which was designed for the taller port newer engines. Timing and compression are working against you. The stock ignition is 13/18, I believe, which is very weak. I would personally not run the MSD enhancer, they were a little problematic, in my opinion. A 6 or 7 degree advance plate is your simplest least evasive way to boost your timing. Or if you or a friend is good with a computer the viider ignition is also a super easy mod with limitless options.
Your stock compression is also way low. you can deck the head a good .0020, maybe .0015 to play it safe, for a decent bump in low end power. Keep it under 185lbs compression.
The skat 9/17 prop is the only prop to run, yes the old style fat hub. You can have impros modify yours to work to keep cost low. Jetting is key, the stock single 40 works well, it is enough to have you ripping.
We removed the waterbox and would look in the exhaust inlet, there is a wall as soon as you look inside...cut a hole in that wall, remove as much material as possible so that it is as big, or bigger than the inlet itself, this will offer more free flowing exhaust, it wont be any louder...maybe a touch. You need a decent intake grate, ride plat is not so critical.
We use to run a 550 drive coupler and actually drill new holes in the bed plate to move the motor forward, this would keep the nose down, which is necessary with all the added power. Dump as much water through diverters as possible, we put valves on 2 of the outlets to control the water flow. Water injection can help, just make sure you run a good water filter on the water going into the water injection.
I'm sure there is more but this should certainly give you alot to go on.
Porting can help but our limited boats back in the day would fly with what I described.
They may not be quite the animals of today but would certainly be quite respectable.
