FX-1 what could cause this?

i have a 94 fx-1 witch went under the knife this winter, fully stock changed a few things. 650 pump swap, coffman exhaust, protec head, foot holds, new turf etc..

i used the old yama bearing houseing on the 650 swap, just pressed in new seals/bearings.

on the first water test, i noticed a large ammount of water leaking into the hull. i pinpointed comein in around the bearing houseing, after closer inspection. this is what i found.

I would look into how you have your bearings/seals setup as well. Your front seal is a mile from where it needs to be to ride on the sealing (polished) potion of the shaft.
 
I am with Justin and SpecialFX, in pic#2 I can see the angular alignment is off 'big time', that would not have been a result of the broken brg housing. Overtorquing that ear mount may have cracked it also.
 
Your couplers seem very close to me, there should be about a CD case worth of space there, at least a 1/4 inch. the alignment is off too, measure the distance between the couplers on the left and right. loosen the motor mounts and use shims until it the distance between the coupler is the same all the way around. then torque everything back down. if water comes in throught the carrier bearing, then that "vibration" screwed up the seal. id go ahead and pull that carrier assembly off and take a look, of course that means pulling the motor, but its fun...
