If the gas is in a continuous loop then it shouldn't much matter which line you choose... other than if the fuel drains out of the return line when sitting then you would need to turn it over a few times before you would have fuel to the primer.
Sounds like your instructions are for an older ski... like my 550, where there are an "ON" fuel line and a "RESERVE" fuel line that run from the tank up to the dash where the nob is. Yours does the ON/RESERVE selection right at the tank and therefore you only have one fuel line to the carbs. They probably tell you to use the reserve line because if you low on fuel and had it on reserve, you wouldn't be able to prime it if you were tapped into the ON line.
