So it keeps doing this again. I rode one time and it seemed like it fouled one of the plugs so I ended up throwing a new one in for the time being and it fixed it for awhile.

If you don't get anywhere obvious from looking at the carb side, you should still not rule out the coil.

Put two brand new plugs in. Ride for a while until it starts riding rough again, then cruise around rough for 5 to 10 minutes. Remove plugs to see which one is fouled.

Then put two new plugs in and swap coil wires (yes, you can do this and it will still run fine). Ride until it runs rough and continue for 5 to 10 minutes. remove the plugs and see if the opposite cylinder's plug is now fouled. If so, it is a sign of a bad coil (or wires/terminals). If the same cylinder's plug fouled, then I'd really focus on the carb/fuel supply side of things. If the opposite cylinder's plug is fouled (problem followed the swap) then you still have a problem with your coil/plug wires/terminals.

any other suggestions?

The weird thing is this time both plugs were sparking this time, last time they weren't. Makes me wonder if its the coil or the cdi.

Did you try what I suggested two posts above?

What do you mean that this time both plugs were sparking?

Did the ski display the poor running again or not?

The electrical signal is common to the primary side of the coil (both plugs fir all the time). If you find that the problem is electrical in nature and can be traced to one particular lead (spark plug wire) then it is not the CDI, but rather the coil/wire/terminal.

What do you mean that this time both plugs were sparking?

When this problem happened yesterday, i pulled the plugs off to check spark. Usually when the above problem happens(in the video if you watched it), It ends up being one plug is fouled(after doing spark test) and I just have to swap it out for a new one and its ready to go. This time when I did the spark test, both plugs were firing evenly.

Is there a way I can test the coil(I have an ohm meter but I haven't got a chance to use it yet or shown how to use it properly).

Before you replace the CDI try this first. Turn the idle down so the ski will die if you let off the throttle. Disconnect the white / black wire connector that goes to the start stop switch. Ride the ski and see if the problem goes away. If it does then the stop switch or lanyard switch needs to be cleaned or rebuilt. If the problem persists then you might have a bad ground wire coming from the stator to the E box or a failing charge or pulser coil on the stator or failing CDI. Check the ground wire with the OHM meter. It should read nearly 0 ohms. If you can borrow a CDI try it first as it is easier than mucking with the stator. If the CDI does not fix it then you need to have the stator charge & pulser coils checked out. Your problem definitely sounds electrical and they can be a PIA to troubleshoot.

Well I put in two new plugs after I did the spark test with the original plugs(one spark plug didnt spark yet again where the other was sparking and switched leads and found the plug was fouled), and the boat fires right up again. This time im switching wires on the front and rear to see if it follows and then Ill know I have a wire problem.

These are all on the stock cdi with jss ignition coil rebuild.
