Pipe overheat? 94 superjet

This sunday I was riding for a couple hours on and off. I was out for about 10min and all a sudden the ski fell flat. It wouldn't take any throttle and sounded very ruff. Being stuck in the middle of the lake I had to idle it back, after 30-45 seconds it ran ok again for a spurt then back to crap. At shore I found the exhaust pipe to be boiling hot as soon as water touched it. The motor was also hot to the touch but not dangerous/boiling hot. I ran this setup all last year and had a full day riding last week this year with no issues at all.

At home yesterday I pulled the ride plate and hooked up hose to the pump feed tube so the water flows like its on the lake running. I had good flow from both head and exhaust pissers and flow from exhaust outlet. Running for 5min mostly idle with some braaaps the motor and headpipe stayed nice and cool and the pipe bend/outlet area got a little warm. Pisser water was cool the entire time. The only thing I can think of is a few weeks ago a buddys son sunk the ski but I've had a full day/over a tank of fuel threw it since then no problems. Any ideas what could have gone wrong? 94 701 with a Pro-tec black pipe and 175psi running 93octane.
 
I had a similar issue. In that my water line from the pump was clogged. Running on the hose was fine. But running on the the lake it seized. Not fully, but after it cooled down it would run till it stalled again.
If you take it to the lake again. make sure you have the proper amount of water exiting the pisser.

Funny, I just figured this out last night. I went to the poker run in Parker this last weekend and sure enough, water flow on the water was bad. Finally got it apart last night and found a rock in the 90* fitting from the feed line to the exhaust manifold. Easy fix when you have tools, not so much at the lake.
 
hopefully your engine is good to go. I screwed up my 550/650 conversion. parked it in the back yard and ignored it. I was so frustrated with working and never playing on it I dont think I even did my winter maint routine.
Im sure thats gonna bite me when i finally get around to it.
