I recently bought a Kawasaki 440 and it is pretty terrible looking, it is brown and ugly as sin, it is completely stock, but the engine was recently re-built and it runs, we have a $400 budget and we only paid $150, what would be the best things to add to it that would make a significant difference?

Seriously, sell it for a profit and buy any superjet...

That's not the best platform to mod, but you got a good deal on it. You might be able to clean it up and sell it for $300.00. If you want to keep it, you might be able to buy a prop, handle bars, finger throttle, carb rebuild kit, and possibly a pipe for around $400. If your budget is only $250, you'll need to be more selective. You may be able to buy a 550 motor and swap it out and stay under budget.
