if you want to pay for it, gelcoat is whats OEM and what holds up best. or you can base clear it like car paint. some guys run 3M scotch guard on the bottom. if you have a stand and a padded trailer/cart, you wont mar it up too bad.
 
gel is the best marine coating to use... but it isn't cheap and isn't fun to use in open air... i did 3 coats of clear on the bottom of mine last winter never removed any of the previous scratches or anything, just epoxy primed, base, clear.. i own a body shop and wasn't sure how well the clear would hold against scratches.. well so far i haven't had a scratch go through the clear.. mind you i used the good stuff as that's what i keep on hand, price wise if i was just a random guy off the street just looking to paint a single ski(such as yourself) it would have been cheaper not to clear it as it is about $600 per sprayable gallon.. if you're wanting to do it on the cheap don't expect it to last long(i'm not saying it won't)...
you can honestly paint it with anything you want, as long as it's prepped to par, even a rattle can would work

Are you referring to the 3M paint protection film? If so, there were some guys in the UK I believe that did use it on the bottom of the hull but it peeled up and went through the pump, so not such a great idea. I've used it on the nose and rails and some other areas with good success, but not on the bottom, I didn't want to trash my impeller and mag pump.

I used interlux boat paint on mine. It's actually a really good paint. But if you want perfection prepare for a lot of prep work and a lot of finish work. It's not a 123 job like rattle can.

Why is interlux a lot of prep work? I'm painting the whole ski right now anyways. So more prep really doesn't matter at this time.

Because if you don't scuff up everything and removed all oils the paint will come off. And for finish when spraying it tends to leave a lot of orange peal. Which means a lot of wet sand and compound

no paint will stick to unprepped surfaces or oil... as far as the orange peal, reduce it more(not familiar with the system, weather reducing is allowed), get a larger tip, crank up air pressure, make slower passes, get gun closer to surface.. peal is an operator error not a product error...
 
If you just want to go cheap, durable, and white or black go to Home Depot and buy the Appliance Epoxy spray can paint. It looks good and its going to get banged up and the bottom anyway. I would probably get the white (my opinion). It looks pretty good really considering
 
i used the interlux on the bottom of my previous ski.
It went on pretty easy, took my time to prep it. I used a roll and tip method (roll then brush the opposite direction from what i was told). At first it didnt look good and i was unhappy with the results but as i let it dry it seemed to smooth out and had a lot of gloss.
The stuff i used is called interlux perfection and i did the black finish.

I am thinking about using it again on my current build but spraying it this time. I beleive it can be used with an HVLP.
