I was under the impression the cracking is mostly due to a head-mounted aftermarket pipe?

There's no benefit to a non-girdled head except price, and it's not a place you want to save money. Get a girdled head, especially if you are upping the compression (and if you're not, what are you buying a head for?!)
 
Cracked Cylinder

I wouldn't necessarily say high compression or overhead pipes are the cause of cracking since one of the girls I ride with just cracked her cylinder 2 wks ago above the front 2 bosses where you bolt the cylinders down. She was running a B-pipe limited. She wasn't jumping or anything like that so I don't think it has anything to do with weight of the pipe but maybe just a casting flaw. She also runs a stock head with stock compression.
 
porting weakens the areas that are known to crack on a 61x cylinder. however, a non-ported 61x cylinder with a b-pipe and stock head can crack. ive seen it. its just not worth running a non-girdled head.

Is the 62t cylinder prone to this also?

it is a beefier casting right?

That is a weak point of the 61x cylinders............ Some will crack, some wont...... But, if you are going to ride hard, why take the chance.
 
Sooo....
when adding a B-Pipe, it is also a good idea to add a girdled head or you may be asking for problem.

I've been saving for a B-Pipe, but it sounds like I should first replace the stock head and add a girdled head.

I wouldn't worrry about it personally, but that's just me. Stick the pipe in there and run it.
Save for a head and look for a good deal on a used one, but don't make the pipe installation dependent on a head.
 
Once they crack all the stress should be relieved so then I would imagine you could weld, re-surface the bottom cylinder mounting surface and you shouldn't have to worry about it again. My buddies was done with just JB weld and it's been holding together fine.

I believe it. It just sort of floats between coupler and water box - nothing is mounted to the motor other than the manifold.
