Super Jet Fried Total Loss Brain?

So I got back from deployment (about 2 months) and went to do some work on the ski. The battery was connected to a battery tender the whole time. I turned it over just for fun then began my work. I disconnected the battery did what I had too (nothing engine or electrical) then went to reconnect the battery. Instantly there was a pop sound and electrical burning smell from the brain box. You could hear sizzling and burning/melting noise from the box. By the time I got the ground back off there was a stream of smoke coming out of the box where some of the wires go in at.

Pretty sure she is smoked. Not sure what would have caused this to happen by connecting the battery back up considering it was connected prior and turned over with no issues. Any comments appreciated, and ideas to keep it from happening again if I get a new one.

Yep you hooked up the positive and negative backwards and obviously weren't running a fuse. I hate it for you man but I've done it too. It's toast. I heated mine up and carefully dug out the potting to see what happened but by the time I found the burned component, I had damaged some other parts. Buy a new or used brain and install a $4 inline fuse.
