Super Jet driveline alinment problems.. Help!

So my i rebuild my whole drive line from the bearings to the pump to the drive shaft and midshaft assembly. So i bolted up my pump and the drive shaft looks way to low. It looks as though i need to push the back end of the pump pretty far down in order to get it to align right. My questions is does it need to be directly in the middle of the hole leading into the hull/midshaft?

Has anyone had to shim there pump all crazy like this before? I will try to have pictures tomorrow. If you can post picks of what it should look like that would be great!

Also when lining up your engine and midshaft couplers, do so without the rubber dampener in between the couplers. Once you have the engine shims where they need to be and both sides of the couplers are perfectly lined up, move the motor forward and put the dampener back in. Then move the engine back, keeping the shims in place, make sure its all good and bolt it down.

A better way to align pump/midshaft, is to mount the midshaft first.
Look through the tunnel were the driveshaft goes, to dertimine if the drive shaft should sit "in upper left corner, lower right corner or plain in center" there is no guarantee that it should sit in center.
When you know were the midshaft sits, you can align your pump/driveshaft to fit this point.

I've made shims before out of aluminum sheeting... I ride Flatwater only though. It's a PITA to cut them, grind off the edges, and fit, but if ur in a bind it'll work. Mcmaster Carr sells them. I think they sell a whole kit and they're color coded too. Plus mcmaster ships crazy fast. Good luck.
