Typical is to have one large ground wire going from the back of the starter to the battery. The stator wiring contains another small ground wire connecting the engine block to the metal of the ebox, effectively grounding it.
Are you telling me you have an additional ground from battery to ebox and then another one from starter to ebox? I don't know how familiar you are with wiring - there is one large wire going from ebox to starter, but that's a +12V coming off the starter relay inside the ebox to feed the starter.
There is absolutely no need to run more than those two grounds I described (on a stock system, anyway).
If you "fixed" your issue by moving one of two additional grounds, you have bigger problems going on. If that's the case, you should keep troubleshooting until you find the real issue. I'd take a real close look at the ground wire between starter and battery. They like to corrode and turn to dust internally. They are cheap and easy to replace.
