So I was running the cooling lines for a factory b pipe and I noticed that I have two lines coming from the hull that both pump out water. One goes to the exhaust manifold but where does the other go?

The other is a stock bilge. You would need to tap the pump if you wanted. Dual cooling. Hooking any line to that extra through hull fitting will do nothing for cooling with out tapping the pump. It's a vacuum

Ok but of I didn't want to do dual cooling what should I do with it. There is an open fitting in the hull next to where the bilge line comes out of the hull, does it go there?
