Can't center SN shaft in bulkhead

Friend aquired a 1994 squarenose. Midshaft rubber housing was shot do yanked everything. I tried for a while last night trying to center the pump shaft in the bulkhead but couldn't get it nearly high enough and it was cocked to the side which is what really concerned me. The pins in the pump were fully inserted I am sure, but I couldnt figure it out. Anyone else had this problem?? Is it me or is the hull /bulkhead possibly funky?

I have plenty of shims, it feels like I have to put a crap ton in more. Way more than I have in any of my other skis. What really bothers me is how it sits so far off to the side

Won't that cause misalignment? How would I know how much shimming is required in the pump?

What I did on my SJ was:

1. slide pump/shaft in
2. slide midshaft on to driveshaft
3. move pump up/down until holes on midshaft lined up with holes on bulkhead. insert shims and snug pump bolts.
4. check hole alignment on midshaft again. if all looks good bolt midshaft in.

Everyone has their own method but that worked/made sense to me.

Trying to center drive shaft in the hole can lead to premature spline wear because once the midshaft is bolted in you may be slightly pulling up or down on the splines when everything is bolted together.

When I was assembling my SJ I read somewhere to align the driveshaft before installing the midshaft. I put the pump in, started the bolts then shimmed from there. Took a little while to get it dead center but it worked well. I installed the midshaft and then aligned the engine to that.

"Cold-Fusion Drive Line Alignment Tool for Yamaha Style Pump and Mid-Shaft

Get it straight

We all know that everyone with a garage, pole barn or tent has been creating
and building the latest greatest jet ski hulls to ever hit the water.
Unfortunately, most of these endeavors fail to have the huge budget Yamaha
spent in tooling to insure proper alignment of the firewall, pump, pump
shoe, mid-shaft, and motor. Proper alignment is crucial to the longevity of
all your expensive parts!

Now the Cold-Fusion alignment tool gives you a proper method and fixtures to
center your pump to the mounting points of your mid-shaft assembly (half the
battle) and it provides a method to insure the drive line is parallel to
the mid-shaft and square to the firewall.
