Normally you wouldn't think a batterie that needs jumping is going to cause misfiring. I've seen a couple pretty strange batteries cause a late models cars computers to go crazy, instrumentation and dash lights flickering and jumping when trying to either charge or jump start to the point where this thing would not even crank, put known good battery in and problem gone. You may want to re-start your ski and check your charging system voltage while the engines running, should be over 13 volts and below 15.5, then verify you have no parasitic ignition off draws draining the battery, just put a test light in series between your positive battery cable and post, in other words disconnect the positive cable connect the test light to the battery B+ post and the other end to the B+ cable you disconnected, with the lanyard disconnected and any electric bilge pumps off the lamp should not be on, if the lamp is on then current is flowing and draining your battery while your ski is sitting. If both of these tests pass then your battery is suspect, and may be causing your dead battery issue and who knows what else. Take care of the obvious first (the battery) then go from there. On the misfire thing I've had non resistor spark plugs cause my CDI to not allow full rpm after riding an hour, the longer I rode the worse it ran. Spark plug wires break inside the cable near the plug boots, this happened a lot. Another time one of the stator plate mounting screws head broke off and busted one of the exciter coil mounting bolts so the coil was loose flopping around, it still ran and was ridable but would misfire at times or bog. Also System voltage effects ignition voltage so if your charging system is not charging correctly and your running off the battery then after riding a while And the system voltage dropping lower and lower we would expect a misfire to develop
