Burnt wires

Well in a haste to get my ski out into the water I accidentally hooked up my battery backwards. After a couple minutes I noticed smoke coming from the engine compartment.
Needless to say the wires from the stator to the ebox are now all melted and burnt.
The machine still fires up but I want to fix before it does more damage.
What is the best way to fix this?
Do I have to pull the motor and replace the entire stator and wiring harness.
Any help would be appreciated.
The ski is an 89 sx650.

I have all the grounds and starter wires for sale if you need them I also have lots of other parts. I had some wiring melt one time because one of the two main grounds broke. The wires from the ebox to the stator are solid, there is no way to take them apart other than cutting them. I wouldn't suggest doing this but if you did you could solder in new wires and shrink wrap the connections then shrink wrap the whole deal with a larger piece then it might be ok. Pulling the motor is simple and would give you much better access to the wires, just unhook the fuel lines from the carb, remove spark plug wires from plugs, remove exhaust(leave header on engine), unhook positive and negative battery terminals then take out the four bolts going through the motor mounts (14mm two six inch extensions). Place a piece of plywood on the part of the ski where you stand right over the hood latch and pull the engine towards the gas tank. Your trying to pull the drive shaft out of the rubber cush drive. now just lift the engine out front first and set it on the plywood, you will still have the 5 wires from the stator to the ebox so be careful. If you need help or pictures let me know. I have done this job several times and can pull the engine in less than an hour. I was kinda scared the first time but it's way easier than it looks.
