I had that same problem with my build. We just made a angled pad for the waterbox to sit on that has a little slope on it to help out the angle difference.

Well i am doing these updates in very big steps i guess. I got the bottom all painted and cleared in a EME logo with 4 coats of clear. Also got the pipe all fitted and the motor torn down with new wrist pin bearings and gaskets. Also as you can see below @clouse22 helped me out with a Badass...
