Did you find out the problem, I stuck a pipe on mine, Rebuilt the carb And first 10 mins it was ace........And then it started again........By the time it gets back to shore it behaves.

Check the spark plug boots,I don't know what goes wrong with the stock Yamaha boots but it seems every time I have weird running issues on a Yamaha it turns out to be bad spark plug boots .I usually replace the with NGK boots like the kawis and seadoos run and they work fine.I have had about a dozen or so Yamahas with this or similar running problems caused by bad spark plug boots.

Spot on.... Theres a black plastic connector inside the boot, One was open circut and the other had a high reading.
