Super Jet Total Loss Issues

I have a MSD Total Loss Digital Multichannel system that I got with a ski I bought awhile back.

Here is my problem:

Ski will ride normal till I either A) Jump or B) Submerge it all. My theory is that water in the bay due to my leaky scupper is hitting a wire and shorting out part of the system because as soon as I jump ( which throws water around in the bay) or sub it at all Ala nose stab it will either stop totally or appears to drop a cylinder.

After this happens I can pin the throttle and it will not go faster than 5-8 miles an hour..barely fast enough to stand up and keep your balance. And will not clear out. Similar to getting some water in your carbs but I know that is not the issue, it is something electrical.

I took the head off and one piston and dome looked brand new, like they had never even been run (the pistons and head are both new) and the other had thick oily grime on them both like it was running extremely rich.

I only ride freshwater so salt isn't a concern. The only other thing I can think of it being is the brain is overheating but the fact that I can ride it fine for 5 mins for 50 mins until I jump it makes me think its a water issue.

Always fires right up and runs great on the trailer but get it wet and its all over.

I have taken the system out of the ski and used a buddies stock system and it ran great with no issues. Including fully subbing a few times.

Now that I have the Total loss system out how do I go about testing it off the ski? Or should i just waterproof the :):):):) outta every connection and silicone all the seams on the brain and hope that fixes it.

If I am way off base and you think it could be something different please let me know. I appreciate any help you guys can give.

Sounds like it's running on one cylinder. That would cause it to run really slow like you are describing and it will also clean the piston and dome up real well.
Check the wiring to the coil that is supposed to fire that side. Check it very carefully. Check the plug wire for that side.
Check the wiring from the pickups to the brain.

What Matt said and check to make sure your gap between the pickups and flywheels are good too while you're in there. To verify your pickups are good, first lay the plugs on the head. Then you can touch the pickup wires together when the system is on and it'll fire that one plug. Splash the coil and pickup with water and try again. Don't drown the brain though as I seriously doubt that's the issue.

What should the gap be between my pickup and the flywheel? Also I am not quite understanding how to test my pickup plate waternut. Which wires am I touching together? I am planning to use 100% pure silicone to waterproof all my connections for now...later on I plan to rewire it all but for now I just want it reliable. Will the silicone work fine?

And just so we are on same page..the pickup you want me to spash it the plate behind the flywheel right? I guess I am confused about how to touch the pickup wires together.

The gap should be 0.050 - 0.100 inches.
Disconnect the pickup wire plug at the brain. Then short the wires for one pickup at a time on the brain-side plug. You should get spark.
