This build is a recreational build not going to drop a pile of cash in to it any cheap mods please let me know.

Ive done some reading about the SXR and Ive noticed milling the head pops up, How much should be taken off, Will be running stock exhaust

re-route cooling lines, I'm guessing I should run the first line to the cylinder and to the exhaust 2nd?

bore the pump nozzle, what size?

advance timing, how much? Is it true if you advance your timing you should leave the heat senor in?

You can run split cooling and get some gains. You will need to run too pissers off the head and one off the pipe. The MACCRacing Stinger mod (insert that goes in the exhaust tube right off the stock pipe) is a nice little gain for very little money. The Timing Advance Plate is much more accurate than the jumper method. (I have a plate if your interested). Not sure which year, but one of the OEM 750 nozzles is about 4-8mm larger than the OEM SXR Nozzle. May save some money vs getting it machined.

But like 5810 said, the Wet Pipe is a good mod. Also, you do not have to mill the head. There are several different shops (TBM, Jetworld) that sells thinner head and base gaskets. These came about from the Stock Class Racing setups. Many racers would play with lowered base gaskets to get more bottom end (Lowering the port height) Some would put thicker base gaskets to get more top end and run a thinner head gasket to bring the compression down. A friend actually ran the thin base and head gasket setup and was into the race gas compression range. His SXR ran like a scalded dog.
