I know the cylinder has to be modded to fit bigger stroker cranks, but will a stock cylinder bolt up to a 5mm stroker with out modification?

You can't just bolt it on and expect it to work, the port timing will be wrong and the pistons will come out of the top of the cylinder. It can be made to work with a spacer plate and some work on the ports but unless you know what you're doing its best to have an engine builder do it for you.
