starting problems on 98 sj

I have a 98 yamaha superjet, it runs perfect and starts up fine when i first go riding. But if i shut it off it doesn't want to start again. It turns over fine but does not fire. Eventually if i let it sit for a few hours it will start again. I put a little bit of gas down the cylinder but it still does not fire. I have replaced the stator, and the ignition coil with different plug caps.

Should i try replacing the CDI or starter relay solenoid next?
