Plugs not getting spark

This is on a 650 SJ. All the wires in the electrical box are hooked up correctly and are all in good condition. The box and everything in it are from a 701 though. There is a female pink connector coming out of the CDI that is supposed to go to a thermo switch according to the wiring diagram, I'm not really sure what that is, nor do I think I have one. I'm not really sure what the problem is, the plugs are brand new and everything is wired correctly, I'm 100% positive of that. Any help is very much appreciated.

Is your lanyard kill switch button stuck? Is the cdi good and the stator? Thier ane many things that can go wrong.
 
I've read all the electrical stuff from the FAQ. As far as I know the CDI is good, I bought the electrical box with all the internals from a guy off this site, Oxnard111. I assume the two green wires coming out of the stator are for charging??? and that the white/red and brown/white are for the timing in each cylinder??? I did check the voltage on the white/red and brown/white but I don't know what it's supposed to be. Both read .09 volts, seemed low to me but I wasn't sure.

Unplug the stop switch to eliminate that from the equation first.That is the most common cause on no spark on a Yamaha.
