Super Jet Let me pick your brains for a minute....

Alright, fathers day started out great, got to sleep in and got some sweet cards on the night stand when I woke up. Lets fast forward to the beach. Im out riding the superjet after installing a new wear ring, midshaft, and coil. I put the coil from my last SN I built that had maybe 5 hours on it. (I believe this is the culprit). I was riding for about 5 minutes and almost rolled the ski over, it is now running on one cylinder. I figured I injested water or something. I try to get it to go but it wont go anything over idle. I wait for my buddy to show up b/c I didnt bring tools, (why would I it always runs great) lol. I pull the plugs, they look fine, I'm getting spark so I put it back in the water. Takes off like a raped ape, then about 5 minutes later it falls on its face and the same thing, wont go over idle. At that point I say F it and just start drinking. I get it home, go to flush it and it runs like a top. My question is before I go swapping parts is what do you guys think it could be? I've heard bad things about the MSD coils, and after it doing it after not rolling it I know its not water injestion. Could it be the CDI? The coil? It seems like it gets hot and then loses spark on one cylinder. I will first try new plugs and then try puting my old coil back in but wanted to see if yall had ran into something like this first. try cutting the coil wires back. and yes the msd coils are poop over had similar issues and is ended up being a faulty plug boot. pick up some of the ngk twist on boots. but remember they are resister boots so you don't need resister plugs
