Today I had my coupler cover off and was checking some stuff. My alignment could be tuned up a bit but I have seen it much worse, anyway I fired up the ski and there didn't appear to be any abnormal vibrations, but after a quick 20 sec run the mid shaft was really hot to the touch. I don't know if its because its all fresh bearings and seals, because it was really stiff when I assembled it all but still turned smooth. I only have less then a tank ride time on it, should I be concerned?

I would record the actual temperature before I got too concerned. They do run on the hot side but there will be a point where it is in fact too hot.

I would be concerned if it was 176F(80C) or hotter.

If you don't have a way to measure, use the 3 second rule. If you can hold your hand on it for 3 seconds or more, your okay still.

Ok thanks, I could prolly pass the three second rule, plus you have the little bit of water splashing around in there when you are riding which I would think would bring the temp down. I'm prolly just paranoid because I had to replace all my pump and engine mounts and was worried I had some serious mis alignment but that would show up as a bad vibration I would think.
 
The rubber seals generate heat riding on the midshaft, in fact the blasters have a double lip front seal that runs even hotter than the single lip seal. That new seal is tighter than a used one also.
