Cleaned and dried fuel tank when I did the engine swap, fresh fuel, new lines. Haven't checked popoff yet, I'll add it to the list of things to check if the new check valve doesn't solve the problem.

Thanks for the response. I just received a new check valve in the mail yesterday but haven't put it on yet, as the old one wasn't working; hopefully that'll solve the issue. It could be that the broken check valve had something to do with the air bubbles in the lines. I also tightened the lines...
Haven't tried removing the temp sensor yet but I feel like if it was going into limp-mode it should have cut the power almost completely. Worth a shot I guess
The ignition wires only have about 4 hours on them since I replaced them last season but I'll consider it a potential issue. Strange that it only happens once the engine is warmed up.
