If you take material off on a plane that has balancing holes, then it should be rebalanced. I just checked a 62T fylwheel, it has no balance marks on it, so it's probably good to go w/o rebalancing it. I have a few 61X flywheels and they all have lots of balance marks from the factory.
I've never had one done by a pro, so I don't know. At my last job we had a machine that could balance a flywheel, but I never tried (it wasn't for flywheels, but it'd work).
What I don't get is why would you want to take them off? I can see screwing them on for the clean look, it would look pretty crappy to screw/glue a standard set of tubbies to that hull.
There are many options, like we said above. You can raise the cylinder, but you don't have to. I have a 6mm stroker and it doesn't use any spacers; the domes have been custom cut to allow the piston to travel upwards those extra 3mm.
The mod lets you turn more RPM's. But if you run it wet, you won't get those extra RPM's in my experience (I don't have a tach, but wetter = lower RPM's on all pipes).
