Does anyone know if stock SJ twin carbs with stock manifold will fit my
94 fx1. Im not sure off of what year SJ they are off of but Im assuming they are off 62T cases.

So aftermarket intake manifold would be required to mount twins on my 61x cases ?

At the very least, you need an aftermarket dual intake manifold.
Further, the 38mm carbs that Yamaha uses in a dual configuration have their bases at an angle. So you may need a manifold specifically for dual 38s or an adapter plate.
I would call any good builder up on the phone and ask.
Why are you wanting to put dual 38s on that engine?
A single carb is said to be best for those cases.

there's a 701 46mm wetjet intake manifold and matching 46mm carb on ebay right now.
that's one way to upgrade your fx1 !!!
i got that setup on my fx1, and it made a big improvement over the stock carb setup !!!

I would stick with the single 44 or go with the wetjet setup. duals on a 61x case is overkill. the case was designed for the flow rate of the 44

or have your mani and carb bored to a 46mm. there are plenty of people that have done this. i think sfl has two done. might be wrong, but i though he posted that once before.
