Im pulling the pump for paint, and I pulled the four bolts on top and broke it loose, but the shaft wont come out.
I thought the shaft was two pieces and would slide out with the pump, leaving the other half going into the engine. But the shaft is one long shaft going straight to the engine. Am I just not giving enough force with the hammer?

pull down and out (Backwards).......
the seal is sticking to the pump shoe.

The seal is free, the whole pump is free, it's just hanging by the driveshaft.
But thats right then? The whole drive shaft coming from the engine will come out correct?

well, not really from the engine, from the intermediate bearing housing. But, yes that length of shaft should all come out with the pump. Mine stuck pretty good before too, make sure you are pulling it back a straight as possible. Make sure to put good marine grease back on the splines before reinstalling too.

Is there a chance your engine got slammed back against the couplers (for example you bailed and the tail of the ski hit bottom in shallow water)? Is there a huge gap between the couplers?
If so, the intermediate shaft has been driven back too far on to the driveshaft splines. i've had it happen a couple of times (including last month in Texas). It's a PITA, so good luck if thats what you are up against...

Since your pump was hard to pull you should look at the splines on the front of the drive shaft. the last pump I pulled that was difficult had splines that were half way sheared.

If RMBC is right with yours, I've had the same problem and you may want to check the bearing on your intermediate shaft as mine was cracked and binding from the shaft being slamed back into it, good luck.

Another thing that can cause the pump to be difficult to remove / install is if the engine is not shimmed properly thus causing the shaft to bind. This will also cause the splines to prematurely wear out on the drive & intermediate shafts. When you reassemble the pump should slide in easily. Check your coupler gap and alignment to make sure all is ok just in case you had a tail stab event like "RMBC Freestyle" was talking about. I did the same thing once while in Florida and fixed it same day before it caused big damage.
